Regarding the clearing agent for nervous tissue, what form of glycerol have you
tried?  We routinely look at 100-200um thick sections of brain, and our tracer
is DiI, visible with the same laser line as the Cy3 (568nm). We have no problem
imaging through the entire thickness, and do not need to change any of the
collection settings.  We mount our tissue in a medium of 65% glycerol in PBS pH
7.2.  We use a Bio-Rad MRC-1000.  Good luck!
