Dear Lazlo, chlorophyll mostly fluoresces red. If you use a narrowish
band pass filter for the GFP, you should be OK. Quite a few of our
users have used GFP in plants. eg see Bio-Rad Application Note 17.

Hi everybody,
We have a potential user who would like to use green fluorescent
protein (GFP) in his studies. The protein would be expressed
in transgenic plants. The problem is that chlorophyll has a strong
fluorescent signal overlapping the 510 nm emission peak of the GFP
variant used.
I would appreciate receiving any hints or pointers to references
describing how to detect GFP fluorescence in green plant tissues
using LSM techniques.
Thanks!
