The new version of the Leica AOBS software has a very nice FRET wizard for
automated imaging, bleaching and analysis.  The analysis does not adjust
for fluctuations in laser, PMT etc. (as discussed here often), but gives a
very close result.   Normalizing before and after images to an unbleached
area followed by the analysis is simple to do in ImageJ.
