There are several Syto dyes (Molecular Probes) that fluoresce at longer
wavelengths than does GFP.  These are presumably translocated across
functional membranes.  We are not in the eukaryotic business, but we
routinely use Syto 59 to stain bacterial cells that also express GFP and
visualize both emission wavelengths simultaneously.
