The free Zeiss Image Browser software (reads all the database information):

These two options are one LSM file at a time conversions. ImageJ will run
on Windows or Macintosh. The free Zeiss Image Browser software only runs
on Windows.
On our LSM 510 there is a batch export macro to export an entire Zeiss
image database to Tif files all at once. There is probably a similar macro
on your Zeiss confocal system.
I don't recommend ever using Jpeg for scientific data, too many subtle
details can be obscured by the lossy compression. Tif is the file format I
usually recommend.
