JP. Image Pro has powerful tools for doing this. The answer with regards
to performance; it depends, it depends, and it depends.
There are different methods for doing this and you need to work with
them in order to find a solution that yields the best performance for
your sample. 

You can always do it manually by clicking on the cells, Image Pro
automatically advances through the Z-stack presenting the next optical
slice.  
The automated counting methods will take some time to perfect.
