I think the problem that you may be experiencing is that you are doing the
merges of the images in Comos and then trying to convert them in Confocal
Assistant. For some reason, Confocal Assistant doesn't like to import merged
image files. It also will not retain any color information that you may have
seen in Comos. My suggestion is to save each channel's image as a separate
file while in Comos, and then import and merge them in Confocal Assistant.
Once the files are merged and colored in Confocal Assistant, you will then
be able to save them as .tif files.
