Hi Simon,
Start with the "Scan Multi-Well Plates" command (Devices -> Stage -> Scan
Multi-Well Plate [MM6, should be in similar locatioon in MM5). Best to test
using a single acquisition channel (i.e. phase contrast image -> stack)
before doing any eleaborate journals. Good to run a few times to check
repeatability, i.e. acquire to "stack1" (then save to a new filename like
SimonSays1) then repeat (save to SimonSays2), etc, and use Arithmetic, all
planes, 1 - 2 + offset, to see how the entire system performs.
If you need multiple channels, Z-series (or auto-focus), or to acquire
multiple fields within the well (move stage: relative), it is best to do the
"inner loop" steps at each position in a journal that meets your
experimental requirements (exposure time, binning, etc for each channel).
The "Scan multi-well plates"command can itself be journalized for use in
Acquire Timelapse.

Folks rather than reinvent the wheel, I was curious as to whether anyone has
written a decent plate scanning journal (96 well) for Metamorph?
