I agree, even with commercial packages you will never escape from the
need to develop your own "homegrown" solutions. We are heavy users of
Metamorph and Imaris and I still spend many hrs writing journals and
analysis sequences in order to fulfill the needs imposed by our
particular applications. I think the same is true for the other
packages.

There may be a commercial package that can do the few things you want to
do 
very well in a user friendly manner.

But if you want flexibility in a general package and you have access to
an 
amateur or better programmer, then ImageJ really is the best thing out
there.
