Scott,

Jim Pawley's "The 39 Steps: A Cautionary Tale of Quantitative 3-D
Fluorescence Microscopy"
http://www.zoology.wisc.edu/faculty/Paw/pdfs/The_39_Steps_corrected.pdf

Allison J. North's "Seeing is believing? A beginners’ guide to practical
pitfalls in image acquisition"
http://www.jcb.org/cgi/reprint/172/1/9

Are good places to start. Please note that I am of the opinion that
real, scientifically performed quantitative fluorescence, is rarely
done. When I point out to people the number of things that they need to
accurately account for to accomplish quantitative fluorescence most of
them back down.
