A good starting point for commercial and/or public domain 3D reconstruction
software is the 3D Reconstruction Web-page:

and of course Lance Ladic's confocal microscopy pages has a sectiondevoted
to 3D reconstrcution software:
 
http://www.cs.ubc.ca/spider/ladic/software.html
 
Here at the BCMRC we use AVS (commercial) and have found it to be excellent
for 3D reconstrction.
